In the wine configuration menu under Applications, I can add applications and change the configuration, but I cannot remove application configurations. Every time I click the remove application button, the application disappears, but reappears the next time I open the wine config. Normally I would look to the config file, but all I can find about it is that it has been depreciated. I am running wine-1.2.3 on debian squeeze.

Are you sure you don't have any processes from that wineprefix still running in the background when you do this? Removing apps from winecfg works fine here in 1.3.36. Try upgrading.

So as it turns out I had a concurrent installation of wine that was hiding behind the real one and was screwing things up. Now that I've found it and removed it everything is working fine.
