Do microsoft viruses, rats etc run in wine emulator?Can it affect the linux filesystem?

Some do.

If the wine subsystem gets infected what do you suggest try manually delete the malware or to install an AV in WineXP?

Don't install it in the first place. If you have, remove ~/.wine, use
a native virus scanner like ClamAV, and consider a reinstall of your
os. A virus can write to anything your user can, so there's
potentially a lot of damage.
