I'm sorry, I have to be blind, but I can't find an answer to my question : one of the app I run with Wine is asking me to update. Can I click on the Yes ? Is it better to download the new version and start a new install ?

You can update programs with Wine.
However, it may happen that a new version of the program no longer works (properly) with Wine. As a precaution, you can make a backup copy of the ~/.wine folder. If something goes wrong, you will still have the old working version.
