Well, I have 64 bit wine on Linux Debian. And it looks like I am going to use 32-Software with it only. How to interpret the sentence above -
is it possible that the 32bit portion of 64bit wine installation is worse than the 32bit-wine-version only ?
If so, will a change to 32bit-only-wine harm my user environment (prefixes, winecfg) ?

The 32 bit portion of a 64 bit Wine installation is 32 bit Wine. The bugs referred to in the docs are from running 32 bit apps in a 64 bit wineprefix; the workaround for those bugs is to create a 32 bit wineprefix (WINEARCH=win32).
